Done an e30 and I dont think the mechanical swap is the issue...Im wondering on electronics etc...

Wow. Nice DIY. Looks like they are still working on some programming issues....
I know 330i ZHP (Stu) had/has an occasional issue with codes thrown from his auto to manual swap. I don't know what is different from the above swap and what Stu did.

IIRC, Stuart swapped the ECU and all was well. The ECU from the automatic car wouldn't accept the re-coding.
